PS: This is a matter of taste, however,
so as not to mix netcdf with other software
I suggest using:

-prefix=/usr/local/netcdf-4.3.3.1

instead of

prefix=/usr/local

This is similar to your installation of hdf5 in /usr/local/hdf5.

The error you mentioned, which is reported in config.log,
stems from the mistake above.
Because of it HDF5 was never picked up by configure,
and configure fails right on that spot.

(Not sure why you would need -L/usr/local/lib
besides -L/usr/local/hdf5/lib
Do you really need the former?
Probably not for the hdf5 libraries, which as you said are installed in
/usr/local/hdf5/lib
I would try:
LDFLAGS='-L/usr/local/hdf5/lib'

I had something like this to configure older 4.3.0:

CPPFLAGS="-I/usr/local/hdf5/include"
LDFLAGS="-L/usr/local/hdf5/lib"
LIBS="-lmfhdf -ldf"
